500 Internal server error

Today I have upgraded my godaddy VPS to the latest php version and enable support for mysqli (with easy apache). But after that my joomla website giving an Internal server error. Everything is working fine at the backend but frontend not coming up . I have posted this question to joomla forum but no one answered 
Joomla version: 1.5.25
Extensions Installed : k2, jomsocial, sef404, gavick photoslide, jreviews etc
Server version : everything latest
Eror I,m getting :
Internal Server Error
The server encountered an internal error or misconfiguration and was unable to complete your request.
Please contact the server administrator, webmaster@xyz.com and inform them of the time the error occurred, and anything you might have done that may have caused the error.
More information about this error may be available in the server error log.
Additionally, a 404 Not Found error was encountered while trying to use an ErrorDocument to handle the request. Apache/2.2.22 (Unix) mod_ssl/2.2.22 OpenSSL/0.9.8e-fips-rhel5 mod_auth_passthrough/2.1 mod_bwlimited/1.4 FrontPage/5.0.2.2635 mod_perl/2.0.5 Perl/v5.8.8 Server at http://www.xyz.com Port 80

Ya I already did . But can you answer me one question please ? I strange thing I saw is everytime I,m renaming or delating .htacess it autometically created in the root directory. Also now beside cgi-bin I have another folder called scgi-bin which was not there before upgrade of my server . And also in error log most the error I,m getting is missing file with .shtml extensions. like file doesn’t exist 404.shtml , 500.shtml Can you tell me what is this actually ?
