I have a problem with some links on my site. When i activate SEO from the back end of my site, They are not pointing to the right pages when i click on them. Could this be a problem with the fact that i have SEO on my site as well as paid for SEO with Godaddy?

Could you elaborate more on the specific issues you are seeing with your links when SEO is being used? What specific errors are being reported? Are there any URL examples given that actually are correct?

so what do i do….i have been told by my developer that this has to do with mod_rewrite on your server.

To be honest, I am not sure I understand from your example. But it sounds like you are attempting to setup extensionless URL links; where the file extension (.php) is hidden in the URL.
All Linux hosting plans should have the mod_rewrite function already enabled for you to do this. I am also aware that there are several tutorials available through your preferred search engine that explain how to do this through a simple .htaccess script. If you are not already using an .htaccess script for this purpose, you may want to look into this to get it properly setup in your hosting account.
If this is not what you were attempting to do, again I would need a more detailed explanation of what it is you are specifically attempting to accomplished? It would also help to have actual link examples that are being reported as incorrect?
